In my playthroughs, I tend to leave Alex the Great alive. Gil Alexander "died" long ago and what is in the tank is a new life form capable of making it's own case for survival. Plus, by that point you've disabled or killed the entirety of Alex's fighting force.

What do you think is the best choice for dealing with Dr. Gilbert Alexander, aka "Alex the Great"? Seeing as he had a hand in making you and Eleanor into a Protector/Gatherer duo, and he also sics dozens of splicers on you, a little payback is deserved in my opinion.
